SBS2003-2011 issues after failed migration

I have today done an SBS2003 to SBS2011 migration (both virtual on good hardware). The SBS2011 migration failed about 95% of the way through. After much testing and a few minor fixes i found AD, Exchange, OWA, RWW, Sharepoint were all working and the server didn't seem to have any issues so i decided to carry on, and worst case i could always do a SBS2011 to SBS2011 migration in the future. Looking at the logs its seems this was the issue or very similar...

Most things have worked fine but i have hit an error. When running the "Internet Address Managment" wizard i get an error that it was unable to configure Remote Web Access and to run the Fix My Network Wizard. The wizard first told me that is had issues with the Exchange Management Shell but when i ran it again after a reboot the error went but the problem remains.

When i look through the logs i can see the following...

"AdminTME: Stopping Exchange PowerShell Application Pool failed due to the following error: IIS Server Administration threw an exception. See inner exception for details."

But i don't know how to fix it or what the inner exception is. Any ideas?

Also, when doing a migration do the two Exchange Servers normally proxy OWA, POP, IMAP and Activesync connections between each other? IE if the user mailbox is on the old SBS2003 and i log into the new OWA2010 should it work ok? Same for activesync connections?
