SBS 2011 internal domain names vs website domain

We just purchased a new server with SBS 2011 Standard.  We have an old machine with SBS 2003 and are using that machine as an Exchange server/File server/Sharepoint Server.  We have been tossing around if we should migrate the old machine to the new machine, or if we should start fresh.  Our concern with the migration is that there are some old user/security groups setup that don't need to be in the AD, along with cleaning up old user accounts.  If we want to do a fresh install of SBS 2011, I know that we can't run both servers on the network at the same time.  So, if I create a whole new domain on the new server and have the clients attach to that server, what kinds of problems does it cause with have our web domain/site being something totally different than our internat server (which we want to start using to host our company website).  Does this also cause issues with using sbs 2011 as the exchange server if the internal and the web domains are different? 

If we do a new install, but keep the same domain just pull the old server off first.  Is there any way to juust migrate over exchange mailboxes with doing a full migration?

I know this is a lot of questions and hope that it makes sense.  Any help or input would be appriciated.
